"Bay Delta Plan" is short for the State Water Resources Control Board's (State Water Board) San Francisco Bay/Sacramento-San Joaquin Delta Estuary Water Quality Control Plan. The Bay-Delta Plan identifies the beneficial uses of the Bay-Delta, water quality objectives for the reasonable protection of those beneficial uses, and a program of implementation for achieving the objectives. The Bay-Delta Plan, when implemented, can determine the amount and timing of water entering and moving through the Delta. The State Water Board holds dual responsibilities of allocating surface water rights and protecting water quality. The State Water Board allocates water through an administrative system that is intended to maximize the beneficial uses of water while protecting the public trust, serving the public interest, and preventing the waste and unreasonable use or method of diversion of water. While most water quality control planning is done by the Regional Water Boards, the State Water Board has authority to adopt statewide water quality control plans. The State Water Board adopts the Bay-Delta Plan because of the Delta's importance as a major source of water supply for the state. The Bay-Delta Plan protects water quality in the region and includes water quality objectives to protect fish and wildlife beneficial uses through inflows to the Delta from the Sacramento and San Joaquin rivers and Delta outflows, in addition to objectives for salinity to protect agricultural beneficial uses. The State Water Resources Control Board (State Water Board) is in the process of a phased review and update of the 2006 Water Quality Control Plan for the San Francisco Bay/Sacramento-San Joaquin Delta Estuary (Bay-Delta) (referred to as the 2006 Bay-Delta Plan). Multiple local, regional, and State agencies share responsibility for managing environmental flows, defined as the water required to protect the ecological health of California streams while balancing human uses and other water management objectives. The process of developing environmental flow recommendations is complex, often involving multi-component technical studies and lengthy public discussions that can take years to complete. Although many environmental flow assessment tools exist, managers are often constrained to using either time-intensive, site-specific studies or a limited set of rapid desktop and regional approaches that have not been tailored to California. Furthermore, environmental flow assessments have not always been consistently designed and implemented in a way that allows data to be aggregated and shared, making it difficult to accelerate learning and improve the effectiveness of environmental flows in supporting the ecological health of California’s rivers and streams. Water managers need a consistent statewide approach that can help transform complex environmental data into scientifically defensible, easy-to-understand environmental flow recommendations that support a broad range of ecosystem functions1 and preserve the multitude of benefits provided by healthy rivers and streams. Having a consistent statewide approach would also improve statewide data compatibility and promote coordinated regional flow assessments that would benefit multiple agency programs working to improve the scale and pacing at which environmental flow protections can be extended to rivers and streams across the state.

Fishes in Mediterranean climates are adapted to thrive in streams with dynamic environmental conditions such as strong seasonality in flows. However, anthropogenic threats to species viability, in combination with climate change, can alter habitats beyond native species’ environmental tolerances and may result in extirpation. Although the effects of a Mediterranean climate on aquatic habitats in California have resulted in a diverse fish fauna, freshwater fishes are significantly threatened by alien species invasions, the presence of dams, and water withdrawals associated with agricultural and urban use. A long history of habitat degradation and dependence of salmonid taxa on hatchery supplementation are also contributing to the decline of fishes in the state. These threats are exacerbated by climate change, which is also reducing suitable habitats through increases in temperatures and changes to flow regimes. Approximately 80% of freshwater fishes are now facing extinction in the next 100 years, unless current trends are reversed by active conservation. Here, we review threats to California freshwater fishes and update a five-tiered approach to preserve aquatic biodiversity in California, with emphasis on fish species diversity. Central to the approach are man- agement actions that address conservation at different scales, from single taxon and species assemblages to Aquatic Diversity Management Areas, watersheds, and bioregions.

With California’s drought risk, flood risk, and demand for water all increasing, effective monitoring is more important than ever to water decision making. Stream gages monitor the most basic vital sign of California’s waterways—stream flow.1 Stream flow data support day-to-day decisions about how to manage water and operate water infrastructure. In turn, those decisions have important implications for flood control and the water supplies upon which residential, industrial, agricultural, and environmental water users depend. Stream flow information also provides technical insights into basin hydrology, and those insights aid long-term water planning. As pressures on the state’s water systems intensify, the need for accurate and timely stream flow information will continue to grow. Opportunities for better water management created by groundbreaking legislation such as the Sustainable Groundwater Management Act (SGMA), the Open and Transparent Water Data Act, and Proposition 1 will be severely limited without an effective network of continuous stream gaging.

Carriage water is defined as marginal export costs, that is, the extra water needed to carry a unit of water across the Delta to the pumping plants while maintaining a constant salinity. Or more practically, when the exports are increased by one unit, the Sacramento flow is increased by one unit plus carriage water to maintain a constant Delta salinity. It has been known for several years that the current method of estimating carriage water in DWRSIM, called the Minimum Delta Outflow (MDO) Routine, is not particularly accurate in individual years and a better method needed. The Delta is a complex system and past attempts at developing a useful method for measuring carriage water and ultimately an MDO replacement always had at least one major flaw. An attempt was made to search for carriage water directly in the historical data, that is, to find a period of time when Net Delta Outflow (NDO) is fairly constant, but Sacramento flow and exports are increasing. If carriage water existed, salinity at interior Delta stations should increase. While there are a few times when this seems to be true (e.g. summer 1979 and 1994), the salinity increase could also be explained by antecedent conditions, that is, previous to the period of constant NDO, NDO was much higher, and the salinity increase could be simply due to the Delta gradually reaching new equilibrium. Thus it became apparent that only a model of the Delta could say anything about carriage water.

Dams disrupt the flow of water and sediment and thus have the potential to affect the downstream geomorphic characteristics of a river. Though there are some well‐known and common geomorphic responses to dams, such as bed armouring, the response downstream from any particular dam is dependent on local conditions. Herein, we investigate the response of the upper Santa Ana River in southern California, USA, to the construction of a large dam at the transition from mountains to valley, using calculations of bedload transport capacity on the mainstem below the dam and for major tributaries. Approximate sediment budgets were constructed for downstream reaches to estimate deposition and erosion rates for sand, gravel, and cobble particle sizes. Our results indicate that the classical response of bed armouring and erosion is likely limited to a short reach immediately below the dam. Farther downstream, though transport capacity is reduced by flow regulation by the dam, the channel reaches are likely to remain depositional but with reduced deposition rates. Persistent deposition, as opposed to erosion, is the result of the replenishment of flow and sediment supply by large downstream tributaries. In addition, the calculations indicate that the composition of the bed is unlikely to change substantially in downstream reaches. A Monte Carlo approach was employed to estimate the uncertainty in the sediment budget predictions. The impacts of the dam on the geomorphic character of the river downstream could have implications for native fish that rely on coarse substrate that supports their food base.

Historically, marine survival estimates for salmon have been confounded with freshwater seaward migration (outmigration) survival. Telemetry studies have revealed low and variable survival during outmigration, suggesting marine mortality may not be the primary source of variability in cohort size as previously believed. Using a novel combination of tagging technologies, survival during these two life stages was decoupled over 5 years for Sacramento River Chinook salmon (Oncorhynchus tshawytscha). Outmigration survival ranged from 2.6% to 17%, and marine survival ranged from 4.2% to 22.8%. Influential environmental drivers in both life stages were also compared with smolt-to-adult ratios (SAR) for three Chinook salmon populations over 20 years. Streamflow during outmigration had higher correlation with SAR (r2 > 0.34) than two marine productivity indices (r2 < 0.08). The few SAR estimates that were poorly predicted by flow occurred during years with the lowest marine productivity, suggesting most interannual SAR fluctuations are explained by outmigration survival, but abnormally poor marine conditions also reduce SAR. The outsized influence of flow on SAR provides managers with a powerful mitigation tool in a watershed where flow is tightly regulated.
