More than 2 million Californians rely on groundwater from privately owned domestic wells for drinking-water supply. This report summarizes a water-quality survey of domestic and small-system drinking-water supply wells in the Modesto, Turlock, and Merced subbasins of the San Joaquin Valley where more than 78,000 residents are estimated to use privately owned domestic wells. Results indicate that inorganic and organic constituents in groundwater were respectively present above regulatory (maximum contaminant level, MCL) benchmarks for public drinking-water quality in 37 percent and 9 percent of the aquifer area used for domestic drinking-water supplies (herein, “domestic groundwater resources”). The most prevalent inorganic constituents exceeding regulatory benchmarks were nitrate, uranium, and arsenic. The only organic constituents exceeding regulatory benchmarks were the fumigant constituents 1,2,3-trichloropropane (1,2,3-TCP) and 1,2-dibromo-3-chloropropane (DBCP), but the herbicides atrazine and simazine were detected at low concentrations below one-tenth of regulatory benchmarks in 30 percent of domestic groundwater resources. Total dissolved solids (TDS) and manganese exceeded aesthetic-based (secondary maximum contaminant level [SMCL]) benchmarks for drinking water in 3 percent and 13 percent of domestic groundwater resources, respectively. Per- and polyfluoroalkyl substances (PFAS) were detected in 23 percent of domestic groundwater resources, with 4 percent exceeding California state notification or response levels for specific compounds. Total coliform bacteria were detected in 20 percent of domestic groundwater resources. Elevated concentrations of nitrate, uranium, TDS, and pesticides (fumigant constituents and herbicides) are related to agricultural land use and were typically present at shallow depths up to 75 meters below land surface. Agriculturally derived constituents were detected in wells screened below the Corcoran Clay Member of the Tulare Formation (herein, “Corcoran Clay”) in the southeastern part of the study area, where the Corcoran Clay tends to be shallower and thinner than in areas to the northwest. Nitrate, uranium, and TDS were most prevalent in the northwest part of the study area proximal to the valley trough where soils are poorly drained and agricultural land uses are predominantly grain, alfalfa, and dairy farms. Pesticides tended to occur in groundwater below coarse-grained surficial deposits and within a northwest to southeast trending band along the eastern extent of the Corcoran Clay that typically demarcates the western extent of well-drained soils associated with perennial orchard crops. Elevated concentrations of arsenic tended to occur west of this band in reducing groundwater but also sometimes co-occurred with elevated nitrate in oxic groundwater, most likely because of geochemical conditions in agriculturally affected groundwater that can enhance the mobility of arsenic from aquifer sediments.

High-resolution, terrestrial laser scanning, also known as ground-based lidar (light detection and ranging), was used to quantify the volume of mercury-contaminated sediment eroded from an outcrop of historical placer-mining debris at the confluence of Humbug Creek and the South Yuba River in the Sierra Nevada foothills, about 17 kilometers northeast of Grass Valley, California, and delivered to a zone below an observed flood stage of the South Yuba River. Substantial quantities of mercury were used and lost to the environment from historical placer gold mining activities on the western slope of the Sierra Nevada, California, and recent studies have documented continued persistence of mercury and methylmercury concentrations in water, sediment, fish, and predatory invertebrates in the Yuba River drainage basin in relation to suspected mercury sources. To identify areas that have high levels of mercury contamination as possible remediation targets in the Yuba River drainage basin and other areas in the Sierra Nevada, the U.S. Geological Survey worked in cooperation with the Bureau of Land Management on this and other detailed studies. Malakoff Diggings, one of the largest hydraulic gold mines in the Sierra Nevada, is 3.5 kilometers north of the study site in the Humbug Creek subbasin. Terrestrial laser scanning was used to produce centimeter-scale, three-dimensional maps of the complex outcrop surface, which was composed of an upper erosional area (cliff and over-steepened slope) and a lower depositional area (colluvial slope). The outcrop could not be mapped non-destructively or in sufficient detail by traditional surveying techniques. The study site, which was approximately 70 meters long, 30 meters wide and 20 meters high, was surveyed four times in 2 years (December 15, 2011; October 25, 2012; January 4, 2013; and November 22, 2013) to determine volumetric differences in the upper erosional and lower depositional areas between surveys. Measured changes in volume for the upper erosional area and lower depositional area were multiplied by the corresponding sediment density so that a mass-balance relationship, between the eroded and deposited sediment during each period, could be used to estimate the amount of mercury-contaminated sediment that was transported to below the base of the colluvial slope, where it could be mobilized by the South Yuba River during a flood having a 5-to-10-year recurrence interval. On December 2, 2012, a flood of this estimated magnitude reached the base of the colluvial slope. Between the first and second surveys (December 15, 2011–October 25, 2012), an estimated mass of 18±9.2 kilograms of sediment was transported from steeper slopes to the gently sloping river bank below the base of the colluvial slope. Between the second and third surveys (October 25, 2012–January 4, 2013), an atmospheric river caused heavy precipitation at the study site during late November and early December 2012. This short-duration, high-intensity rain resulted in a large amount of erosion and deposition at the study site and also caused high streamflow (flood stage) in the South Yuba River. From October 2012 to January 2013, 51±31 kilograms of sediment was transported to below the base of the colluvial slope, that is, below the high-water mark of December 2, 2012. Between the third and fourth surveys (January 4, 2013–November 22, 2013), an additional 10±26 kilograms of sediment was transported to below the base of the colluvial slope. During the 24 months of the study, the total mass of sediment delivered below the base of the colluvial slope and the high-water mark of December 2, 2012, was 79±66 kilograms. In any given year there is a 10–20-percent chance (5-to-10-year recurrence interval) of a flood equal to or greater than that of the December 2, 2012, flood, which could transport mercury-contaminated sediment at the study site into the South Yuba River. Hydraulically modeled estimates of the South Yuba River stage during floods having a 50- and 100-year recurrence interval (2- and 1-percent annual exceedance probability, respectively) indicated that resulting river stages could be 2.2–3.0 meters above the base of the colluvial slope, or 2.2–3.0 meters above the high-water mark of December 2, 2012. Such high river stages would be likely to inundate the lower half of the colluvial slope and mobilize a substantial volume of mercury-contaminated sediment to downstream areas.

Climate change in semi-arid, midlatitude mountain environments is expected to shift the spatial patterns of temperature, water availability, and vegetation upslope. Vegetation growing near its low-elevation range limit may prove especially vulnerable to mortality and decline. We investigated the altitudinal pattern of conifer mortality that occurred from 2002 to 2004 in Southern California’s San Jacinto Mountains. We found that conifer mortality was focused in the lower portion of the midmontane conifer range, which drove the midmontane conifer distribution upslope. We investigated past reports of conifer mortality in Southern California by searching historical newspaper accounts. We found evidence of previous episodes of conifer mortality that coincided with past droughts, and which may have caused vegetation redistribution in the past. We interpret the early2000s mortality and associated vegetation redistribution as a response to natural decadal tocentennial climate variability. Moreover, we hypothesize this response mode will dominatethe early impact of global climate change on semi-arid forest, which, in turn, may complicate efforts to distinguish between ecological changes attributable to natural climate variability and those attributable to global climate change.

Endorheic (hydrologically landlocked) basins spatially concur with arid/semi-arid climates. Given limited precipitation but high potential evaporation, their water storage is vulnerable to subtle flux perturbations, which are exacerbated by global warming and human activities. Increasing regional evidence suggests a probably recent net decline in endorheic water storage, but this remains unquantified at a global scale. By integrating satellite observations and hydrological modelling, we reveal that during 2002–2016 the global endorheic system experienced a widespread water loss of about 106.3 Gt yr−1, attributed to comparable losses in surface water, soil moisture and groundwater. This decadal decline, disparate from water storage fluctuations in exorheic basins, appears less sensitive to El Niño–Southern Oscillation-driven climate variability, which implies a possible response to longer-term climate conditions and human water management. In the mass-conserved hydrosphere, such an endorheic water loss not only exacerbates local water stress, but also imposes excess water on exorheic basins, leading to a potential sea level rise that matches the contribution of nearly half of the land glacier retreat (excluding Greenland and Antarctica). Given these dual ramifications, we suggest the necessity for long-term monitoring of water storage variation in the global endorheic system and the inclusion of its net contribution to future sea level budgeting.

Direct measures of the ecological condition of waterbodies have received a recent surge in interest within California’s water quality management and regulatory programs because biology-based assessments have several advantages over chemistry- or toxicity- based assessments. Biological assessments are more closely linked to the beneficial uses to be protected and chemistry- or toxicity-based criteria usually lack the predictive ability to infer biological condition. Ultimately, California needs to develop biology-based standards, or biocriteria, as a regulatory tool for monitoring and protecting aquatic life use. Biological assessment tools, including biocriteria, attempt to objectively “score” the biological integrity at a given site. A crucial component to the development of assessment tools is understanding biological expectations at reference sites that consist of natural, undisturbed systems. These reference systems set the biological condition benchmarks for comparisons to the site(s) being evaluated. Two recent external reviews of the State Water Board’s Surface Water Ambient Monitoring Program (SWAMP) affirmed the importance of a sound statewide reference condition program (i.e., TetraTech 2002, SPARC 2006). In October 2007, the SWAMP bioassessment committee assembled a technical panel of statewide and national experts in bioassessment. The panel met for three days to develop a set of recommendations that the SWAMP program could use to establish and maintain a comprehensive reference condition management program (RCMP). The program accounts for biological variation caused by natural environmental gradients and balances statewide consistency with the flexibility needed to adapt to California’s diverse regional settings. Furthermore, the plan allows for adaptive refinement over time.

In California Senate Bill 4 (Pavley, 2013; hereafter referred to as “SB4”), the California legislature found and declared that protecting the state’s groundwater for beneficial use, particularly sources and potential sources of drinking water, is of paramount concern. Access to safe drinking water is a major issue for California, especially to its disadvantaged communities. State policy is that every human being has the right to safe, clean, affordable, and accessible water adequate for human consumption, cooking, and sanitary purposes (Chapter 524, Statutes of 2012 (Assembly Bill 685, Eng)). SB4 further found and declared that strategic, scientifically based groundwater monitoring of the state’s oil and gas fields is critical to allaying the public’s concerns regarding well stimulation treatments of oil and gas wells.

This report provides a discussion of the current knowledge and related background information surrounding seawater intrusion pathways and potential impacts thereof on the Salinas Valley Groundwater Basin. This document also serves as a body of evidence to catalogue the findings used to support the recommendations presented herein. Staff is making six recommendations, with each focused on a component that influences, or could be impacted by, the advancement of seawater intrusion. The recommendations are being presented in an order that builds upon the foundational knowledge laid out in the background section of this report, rather than in an order of priority. Each recommendation can be implemented on its own or in concert with the others, and the relative importance of each will be discussed individually in this report. However, the recommendations have been conceptualized as a comprehensive solution that, along with continued operation of projects that have been constructed for the same purpose, have the strongest potential to ensure success in slowing or halting further seawater intrusion when implemented simultaneously.

The San Francisco estuary is commonly defined to include San Francisco Bay (bay) and the adjacent Sacramento–San Joaquin River Delta (delta). The U.S. Geological Survey (USGS) has operated a high-frequency (15-minute sampling interval) water-quality monitoring network in San Francisco Bay since the late 1980s (Buchanan and others, 2014). This network includes 19 stations at which sustained measurements have been made in the bay; currently, 8 stations are in operation (fig. 1). All eight stations are equipped with specific conductance (which can be related to salinity) and water-temperature sensors. Water quality in the bay constantly changes as ocean tides force seawater in and out of the bay, and river inflows—the most significant coming from the delta—vary on time scales ranging from those associated with storms to multiyear droughts. This monitoring network was designed to observe and characterize some of these changes in the bay across space and over time. The data demonstrate a high degree of variability in both specific conductance and temperature at time scales from tidal to annual and also reveal longer-term changes that are likely to influence overall environmental health in the bay. In water year (WY) 2015 (October 1, 2014, through September 30, 2015), as in the preceding water year (Downing-Kunz and others, 2015), the high-frequency measurements revealed record-high values of specific conductance and water temperature at several stations during a period of reduced freshwater inflow from the delta and other tributaries because of persistent, severe drought conditions in California. This report briefly summarizes observations for WY 2015 and compares them to previous years that had different levels of freshwater inflow.
