Extensive groundwater withdrawal from the unconsolidated deposits in the San Joaquin Valley caused widespread aquifer-system compaction and resultant land subsidence from 1926 to 1970—locally exceeding 8.5 meters. The importation of surface water beginning in the early 1950s through the Delta-Mendota Canal and in the early 1970s through the California Aqueduct resulted in decreased pumping, initiation of water-level recovery, and a reduced rate of compaction in some areas of the San Joaquin Valley. However, drought conditions during 1976–77 and 1987–92, and drought conditions and regulatory reductions in surface-water deliveries during 2007–10, decreased surface-water availability, causing pumping to increase, water levels to decline, and renewed compaction. Land subsidence from this compaction has reduced freeboard and flow capacity of the Delta-Mendota Canal, the California Aqueduct, and other canals that deliver irrigation water and transport floodwater. The U.S. Geological Survey, in cooperation with the U.S. Bureau of Reclamation and the San Luis and Delta-Mendota Water Authority, assessed land subsidence in the vicinity of the Delta-Mendota Canal as part of an effort to minimize future subsidence-related damages to the canal. The location, magnitude, and stress regime of land-surface deformation during 2003–10 were determined by using extensometer, Global Positioning System (GPS), Interferometric Synthetic Aperture Radar (InSAR), spirit leveling, and groundwater-level data. Comparison of continuous GPS, shallow extensometer, and groundwater-level data, combined with results from a one-dimensional model, indicated the vast majority of the compaction took place beneath the Corcoran Clay, the primary regional confining unit. Land-surface deformation measurements indicated that much of the northern portion of the Delta-Mendota Canal (Clifton Court Forebay to Check 14) was fairly stable or minimally subsiding on an annual basis; some areas showed seasonal periods of subsidence and of uplift that resulted in little or no longer-term elevation loss. Many groundwater levels in this northern area did not reach historical lows during 2003–10, indicating that deformation in this region was primarily elastic. Although the northern portion of the Delta-Mendota Canal was relatively stable, land-surface deformation measurements indicated the southern portion of the Delta-Mendota Canal (Checks 15–21) subsided as part of a large subsidence feature centered about 15 kilometers northeast of the Delta-Mendota Canal, south of the town of El Nido. Results of InSAR analysis indicated at least 540 millimeters of subsidence near the San Joaquin River and the Eastside Bypass during 2008–10, which is part of a 3,200 square-kilometer area—including the southern part of the Delta-Mendota Canal—affected by 20 millimeters or more of subsidence during the same period. Calculations indicated that the subsidence rate doubled in 2008 in some areas. The GPS surveys done in 2008 and 2010 confirmed the high subsidence rate measured by using InSAR for the same period. Water levels in many shallow and deep wells in this area declined during 2007–10; water levels in many deep wells reached historical lows, indicating that subsidence measured during this period was largely inelastic. InSAR-derived subsidence maps for various periods during 2003–10 showed that the area of maximum active subsidence (that is, the largest rates of subsidence) shifted from its historical (1926–70) location southwest of Mendota to south of El Nido. Continued groundwater-level and land-subsidence monitoring in the San Joaquin Valley is important because (1) regulatory- and drought-related reductions in surface-water deliveries since 1976 have resulted in increased groundwater pumping and associated land subsidence, and (2) land use and associated groundwater pumping continue to change throughout the valley. The availability of surface water remains uncertain; even during record-setting precipitation years, such as 2010–11, water deliveries have fallen short of requests and groundwater pumping was required to meet the irrigation demand. Due to the expected continued demand for irrigation supply water and the limitations and uncertainty of surface-water supplies, groundwater pumping and associated land subsidence is likely to continue in the future. Spatially detailed information on land subsidence is needed to facilitate minimization of future subsidence-related damages to the Delta-Mendota Canal and other infrastructure in the San Joaquin Valley. The integration of subsidence, deformation, and water-level measurements—particularly continuous measurements—enables the analysis of aquifer-system response to increased groundwater pumping, which in turn, enables identification of the preconsolidation head and calculation of aquifer-system storage properties. This information can be used to improve numerical model simulations of groundwater flow and aquifer-system compaction and allow for consideration of land subsidence in the evaluation of water-resource management alternatives.

In 1992 Congress directed the Department of Interior to develop and implement a program that makes “all reasonable efforts” to ensure and sustain on a long-term basis a doubling of the number of naturally produced anadromous fish in Central Valley rivers and streams by 2002. Doubling did not happen by the legislative goal of 2002, or by 2008, nor is it likely to ever occur unless renewed commitments and improvements are made to the CVPIA program. The specific “doubling” mission itself may make little scientific or policy sense, especially within the time frames demanded. Yet it is also far from clear that the agencies have done what is possible and necessary to improve freshwater conditions to help these species weather environmental variability, halt their decline and begin rebuilding in a sustainable way. A number of the most serious impediments to survival and recovery are not being effectively addressed, especially in terms of the overall design and operation of the Central Valley Project system. Underlying this independent review of the CVPIA anadromous fish program, asked for by the federal agencies, is the question why the CVPIA program has not been successful in achieving its mission. In this report, we identify scientific, institutional and programmatic obstacles to the success of the CVPIA, drawing conclusions from the information provided. Based on these conclusions, we make recommendations to Reclamation and the Service on how these obstacles might be overcome.

This document has been prepared to serve as a baseline description of the facilities and operating environment of the Central Valley Project (CVP) and State Water Project (SWP). The Central Valley Project - Operations Criteria and Plan (CVP-OCAP) identifies the many factors influencing the physical and institutional conditions and decision-making process under which the project currently operates. Regulatory and legal requirements are explained, alternative operating models and strategies described. The immediate objective is to provide operations information for the Endangered Species Act, Section 7, consultation. The long range objective is to integrate CVP-OCAP into the proposed Central Valley document.  It is envisioned that CVP-OCAP will be used as a reference by technical specialists and policymakers in and outside Bureau of Reclamation (Reclamation) in understanding how the CVP is operated. The CVP-OCAP includes numeric and nonnumeric criteria and operating strategies. Emphasis is given to explaining the analyses used to develop  typical operating plans for simulated hydrologic conditions. All divisions of the CVP are covered by this document, including the Trinity River Division, Shasta and Sacramento River Divisions, American River Division, Delta Division, West San Joaquin Division, and Friant Division.

The Bureau of Reclamation (Reclamation) prepared this Environmental Impact Statement (EIS) for the 2021 Endangered Species Act Reinitiation of Section 7 Consultation on the Long-Term Operation of the Central Valley Project (CVP) and State Water Project (SWP). This EIS is meant to inform the public and decision-makers on potential federal actions by examining a range of reasonable alternatives and the potential effect on the environment. Reclamation manages the Central Valley Project (CVP). The California Department of Water Resources (DWR) manages the State Water Project (SWP). Collectively, the operation of the CVP and SWP provides flood control and navigation, delivers water to 30 million people, supports 4 million acres of agriculture, maintains 19 wildlife refuges on the Pacific Flyway, protects numerous iconic and endemic species such as Chinook salmon, coho salmon, steelhead, sturgeon, and smelt, generates 4.5 million megawatt hours of electricity, maintains water quality for beneficial uses in the California Bay-Delta, and supports recreation throughout Northern California. This summary provides a succinct overview of the development of alternatives in coordination with other agencies and the public, major conclusions for key environmental resource areas, the identification of avoidance and mitigation measures to address potential impacts, and issues that have been in dispute as raised by the public and other interested parties. This summary provides the material required by the Council on Environmental Quality’s National Environmental Policy Act (NEPA) Implementing Regulations regarding the contents of an EIS summary. Pumping at the water export facilities in the southern Sacramento-San Joaquin Delta kills fish at and near the associated fish-salvage facilities. Correlative analyses of salvage counts with population indices have failed to provide quantitative estimates of the magnitude of this mortality. I estimated the proportional losses of Sacramento River Chinook salmon (Oncorhynchus tshawytscha) and delta smelt (Hypomesus transpacificus) to place these losses in a population context. The estimate for salmon was based on recoveries of tagged smolts released in the upper Sacramento River basin, and recovered at the fish-salvage facilities in the south Delta and in a trawling program in the western Delta. The proportion of fish salvaged increased with export flow, with a mean value around 10% at the highest export flows recorded. Mortality was around 10% if pre-salvage losses were about 80%, but this value is nearly unconstrained. Losses of adult delta smelt in winter and young delta smelt in spring were estimated from salvage data (adults) corrected for estimated pre-salvage survival, or from trawl data in the southern Delta (young). These losses were divided by population size and accumulated over the respective seasons. Losses of adult delta smelt were 1–50% (median 15%) although the highest value may have been biased upward. Daily losses of larvae and juveniles were 0–8%, and seasonal losses accumulated were 0–25% (median 13%). The effect of these losses on population abundance was obscured by subsequent 50-fold variability in survival from summer to fall.

Aquatic resources of the Sacramento-San Joaquin Delta and upper portions of San Francisco Bay have undergone significant declines over the past several decades. Species characteristic of the Delta and rivers, such as striped bass and salmon, began to decline during the late 1970s. Prolonged drought, large diversions of fresh water, and dramatic increases in populations of introduced aquatic species during the 1980s and 1990s brought a number of indigenous aquatic species to extremely low levels. Species that spend more of their lives downstream of the Delta, including Delta smelt, longfin smelt, and many zooplankton, maintained large populations through the 1970s, but declined sharply after the mid-1980s. Declines in aquatic resources have led to curtailed fishing seasons, to petitions for endangered species status, and general concern about the health of the estuarine ecosystem.

Warming temperatures, shifting hydrology, and rising sea levels will challenge management of California’s water resources. This study quantifies climate change risks to California’s State Water Project (SWP) and federal Central Valley Project (CVP). This study uses the California Department of Water Resources’ (DWR’s) newly developed water planning model, CalSim 3.0, as a risk assessment tool. Impacts were assessed for 20 climate change scenarios (10 global climate models and two emission scenarios, representative concentration pathway (RCP) 4.5 and RCP 8.5). Water supply and water quality metrics evaluated include Delta exports, North of Delta Carryover storage, reservoir dead storage (i.e. when reservoir levels fall below the lowest outlets), and Delta salinity. Results for the driest future scenario were also analyzed to examine future drought impacts. In addition, a series of sensitivity tests were implemented to assess individual impacts of four climate change factors: flow seasonal pattern shift, sea level rise, annual flow volume change, and water demand change on the State Water Project and Central Valley Project operations. It was found that flow seasonal pattern shift will become a major climate change factor and sea level rise a secondary factor, leading to a half million‐acre feet of Delta export reduction as well as a roughly 25% decrease of North‐of‐Delta carryover storage by around 2060. The results also indicate that the extra runoff from early snow melting and higher percentage of rain in the winter and early spring is not conserved in reservoirs and thus cannot be used to meet the higher summer demand in the current SWP/CVP system. This extra water is released as flood water in the winter and early spring to become Delta outflow.
