By quantifying changes in metrics relevant to native wildlife (such as the extent and timing of inundation, habitat patch sizes, length of channel networks), the report provides a foundation for defining, designing, and evaluating landscapes that support desirable ecological functions in the future. Conservation scientists have adapted conservation planning principles designed for protection of habi- tats ranging from terrestrial to freshwater ecosystems. We applied current approaches in conservation planning to prioritize California watersheds for management of biodiversity. For all watersheds, we compiled data on the pre- sence/absence of herpetofauna and fishes; observations of freshwater-dependent mammals, selected invertebrates, and plants; maps of freshwater habitat types; measures of habitat condition and vulnerability; and current manage- ment status. We analyzed species-distribution data to identify areas of high freshwater conservation value that op- timized representation of target taxa on the landscape and leveraged existing protected areas. The resulting priority network encompasses 34% of the area of California and includes ≥10% of the geographic range for all target taxa. High-value watersheds supported nontarget freshwater taxa and habitats, and focusing on target taxa may provide broad conservation value. Most of the priority conservation network occurs on public lands (69% by area), and 46% overlaps with protected areas already managed for biodiversity. A significant proportion of the network area is on private land and underscores the value of programs that incentivize landowners to manage freshwater species and habitats. The priority conservation areas encompass more freshwater habitats/ha than existing protected areas. Land use (agriculture and urbanization), altered fire regimes, nonnative fish communities, and flow impairment are the most important threats to freshwater habitat in the priority network, whereas factors associated with changing climate are the key drivers of habitat vulnerability. Our study is a guide to a comprehensive approach to freshwater conservation currently lacking in California. Conservation resources are often limited, so prioritiza- tion tools are valuable assets to land and water managers.

The free-flowing nature of streams in the U.S. has been dramatically altered over the past century, especially through construction of dams. The Nationwide Rivers Inventory (NRI) estimated a total of 5,200,000 km of streams in the contiguous 48 states, but only 2% (<100,000 km) have sufficient high quality features to be worthy of federal protection status. The future of this dwindling number of high-quality streams is in doubt as proponents of development compete with conservation interests. Hydropower projects are projected to be built well into the future with a large increase in small projects (55% more than in 1988) even though the total generating capacity of the U.S. would increase only 0.3%. On the other hand, conservation efforts have resulted in increasing levels of federal protection of streams since the 1960s. "National River" or "Wild and Scenic River" status now provides protection for almost 16,000 km of streams, but only about 10% are found east of the Mississippi River. Analysis of the NRI database showed that the greatest quantity and density of high-quality streams are found in the south-Atlantic states, where streams have the least protection. The greatest number of NRI streams are found in the Coastal Plain and Central Lowland physiographic provinces. The NRI analysis showed only 42 high-quality, free-flowing (no major dams) rivers >200 km remaining in the 48 contiguous states. With continuing threats of exploitation, major conservation efforts are required to preserve these last free-flowing streams.

This report summarizes data-collection activities associated with the U.S. Geological Survey Humboldt Bay Water-Quality and Salt Marsh Monitoring Project. This work was undertaken to gain a comprehensive understanding of water-quality conditions, salt marsh accretion processes, marsh-edge erosion, and soil-carbon storage in Humboldt Bay, California. Multiparameter sondes recorded water temperature, specific conductance, and turbidity at a 15-minute timestep at two U.S. Geological Survey water-quality stations: (1) Mad River Slough near Arcata, California (U.S. Geological Survey station 405219124085601) and (2) Hookton Slough near Loleta, California (U.S. Geological Survey station 404038124131801). At each station, discrete water samples were collected to develop surrogate regression models that were used to compute a continuous time series of suspended-sediment concentration from continuously measured turbidity. Data loggers recorded water depth at a 6-minute timestep in the primary tidal channels (Mad River Slough and Hookton Slough) in two adjacent marshes (Mad River marsh and Hookton marsh). The marsh monitoring network included five study marshes. Three marshes (Mad River, Manila, and Jacoby) are in the northern embayment of Humboldt Bay and two marshes (White and Hookton) are in the southern embayment. Surface deposition and elevation change were measured using deep rod surface elevation tables and feldspar marker horizons. Sediment characteristics and soil-carbon storage were measured using a total of 10 shallow cores, distributed across 5 study marshes, collected using an Eijkelkamp peat sampler. Rates of marsh edge erosion (2010–19) were quantified in four marshes (Mad River, Manila, Jacoby, and White) by estimating changes in the areal extent of the vegetated marsh plain using repeat aerial imagery and light detection and ranging (LiDAR)-derived elevation data. During the monitoring period (2016–19), the mean suspended-sediment concentration computed for Hookton Slough (50±20 milligrams per liter [mg/L]) was higher than Mad River Slough (18±7 mg/L). Uncertainty in mean suspended-sediment concentration values is reported using a 90-percent confidence interval. Across the five study marshes, elevation change (+1.8±0.6 millimeters per year [mm/yr]) and surface deposition (+2.5±0.5 mm/yr) were lower than published values of local sea-level rise (4.9±0.8 mm/yr), and mean carbon density was 0.029±0.005 grams of carbon per cubic centimeter. From 2010 to 2019, marsh edge erosion and soil carbon loss were greatest in low-elevation marshes with the marsh edge characterized by a gentle transition from mudflat to vegetated marsh (herein, ramped edge morphology) and larger wind-wave exposure. Jacoby Creek marsh experienced the greatest edge erosion. In total, marsh edge erosion was responsible for 62.3 metric tons of estuarine soil carbon storage loss across four study marshes. Salt marshes are an important component of coastal carbon, which is frequently referred to as “blue carbon.” The monitoring data presented in this report provide fundamental information needed to manage blue carbon stocks, assess marsh vulnerability, inform sea-level rise adaptation planning, and build coastal resiliency to climate change.

The Sacramento-San Joaquin Delta (Delta) is a biodiverse ecosystem that covers about 1,150 square miles and supports over 700 species of fish and wildlife. The Delta is an important source of water for the state and is used to convey water from Northern California to Southern California. The Delta faces several significant problems, including: (1) a decline in key native fish species, (2) reductions in the amount of Delta water available for use elsewhere, (3) water pollutants that cause harm to species and increase treatment costs, and (4) levees at significant risk of failure. The state has engaged in numerous efforts to address these problems and achieve its "coequal goals" for the Delta: water supply reliability and ecosystem restoration. There are many opportunities for the Legislature to improve the success of these efforts. We identified several issues for its consideration, including (1) demands for Delta water, (2) uncertain funding sources and slow implementation of some key activities, (3) limits on the effectiveness of governance in the Delta, and (4) challenges to restoring the Delta ecosystem. By addressing some of these issues, the Legislature can improve the likelihood that its goals and objectives for the Delta will be realized.

While the state urgently needs to speed the pace of ecosystem restoration, such projects often find themselves mired in regulations that were originally intended to prevent environmental destruction.

In Humboldt Bay, tectonic subsidence exacerbates sea-level rise (SLR). To build surface elevations and to keep pace with SLR, the sediment demand created by subsidence and SLR must be balanced by an adequate sediment supply. This study used an ensemble of plausible future scenarios to predict potential climate change impacts on suspended-sediment discharge (Qss) from fluvial sources. Streamflow was simulated using a deterministic water-balance model, and Qss was computed using statistical sediment-transport models. Changes relative to a baseline period (1981–2010) were used to assess climate impacts. For local basins that discharge directly to the bay, the ensemble means projected increases in Qss of 27% for the mid-century (2040–2069) and 58% for the end-of-century (2070–2099). For the Eel River, a regional sediment source that discharges sediment-laden plumes to the coastal margin, the ensemble means projected increases in Qss of 53% for the mid-century and 99% for the end-of- century. Climate projections of increased precipitation and streamflow produced amplified increases in the regional sediment supply that may partially or wholly mitigate sediment demand caused by the combined effects of subsidence and SLR. This finding has important implications for coastal resiliency. Coastal regions with an increasing sediment supply may be more resilient to SLR. In a broader context, an increasing sediment supply from fluvial sources has global relevance for communities threatened by SLR that are increasingly building resiliency to SLR using sediment-based solutions that include regional sediment management, beneficial reuse strategies, and marsh restoration.
