This report evaluates the cost and utility of adding coupled surface and near-bottom salinity monitors along the axis of the San Francisco Estuary, and the types of equipment and approximate costs of this additional monitoring effort. Expanding the monitoring network by adding downstream monitoring stations, adding stations at depth, and increasing the resolution of monitoring stations along the axis of the estuary will generate data that capture tidal dynamics and may be used to derive equations that predict salinity and other hydrodynamic endpoints with greater precision than currently possible. The proposed monitoring is expected to enhance the hydrodynamic modeling of the salt field and the accuracy of compliance and prediction methods in the estuary. Springtime outflows through the San Francisco Estuary are managed through the position of the 2 parts per thousand bottom salinity isohaline (X2) along the center-line of the estuary, measured in kilometers relative to the Golden Gate Bridge. X2 is calculated from surface salinity measurements with a constant vertical conversion factor. The current framework of sampling stations does not collect near-bottom salinity along the estuary center-line, does not extend far enough down-estuary to adequately characterize X2 during high flows, and the separation of monitoring locations limits the precision with which the position of X2 can be calculated. Near-surface and near-bed salinity and turbidity sensors and ancillary hardware could be added to the estuary for an estimated cost of ~ $780K in capital costs and $500K/yr in operation, maintenance, and data processing costs based on a proposed addition to an existing surface salinity network in San Francisco Estuary operated by the US Geological Survey. While this document does not recommend a particular plan for implementation, the compiled information provides rough costs for planning considerations. Data collected through a network of this kind could improve precision of compliance methods with the existing Delta outflow standard. With data collected over time, it would support modifications to a new/modified Delta outflow standard, improve our ability to assess the effectiveness of water quality standards, and improve protection of water supply and aquatic life habitat. These data would also improve the salinity modeling capability and accuracy for future predictions and past evaluations. Expanding the monitoring network also provides a platform to connect hydrodynamic and biological measurements which is necessary for integrating biological and hydrodynamic modeling and advancing knowledge of estuarine mechanisms that influence fish population trends. The specific design of a monitoring network and whether or not the improvements can be optimized for their potential outputs was beyond the scope of the present document and needs to be based on a broader discussion among science experts, regulators, and the regulated community.

The Sacramento–San Joaquin Delta of California was once a 1,400 square kilometer (km2) tidal marsh, which contained a vast layer of peat ranging up to 15 meters (m) thick (Atwater and Belknap, 1980). Because of its favorable climate and highly fertile peat soils, the majority of the Delta was drained and reclaimed for agriculture during the late 1800s and early 1900s. Drainage of the peat soils changed the conditions in the surface layers of peat from anaerobic (having no free oxygen present) to aerobic (exposed to the atmosphere). This change in conditions greatly increased the decomposition rate of the peat, which consists largely of organic (plant) matter. Thus began the process of land-surface subsidence, which initially was a result of peat shrinkage and compaction, and later largely was a result of oxidation by which organic carbon in the peat essentially vaporized to carbon dioxide (Deverel and others, 1998; Ingebritsen and Ikehara, 1999). Because of subsidence, the land-surface elevation on farmed islands in the Delta has decreased from a few meters to as much as 8 m below local mean sea level (California Department of Water Resources, 1995; Steve Deverel, Hydrofocus, Inc., written commun., 2007). The USGS, in collaboration with the University of California at Davis, and Hydrofocus Inc. of Davis, California, has been studying the formation of the Delta and the impact of wetland reclamation on the peat column as part of a project called Rates and Evolution of Peat Accretion through Time (REPEAT). The purpose of this report is to provide results on the age of the remaining peat soils on four farmed islands in the Delta.

Agricultural production on wetland soils can be significant sources of dissolved organic carbon (DOC), disinfection byproduct precursors, mercury and nutrients to downstream water bodies and accelerate land subsidence. Presented as a potential solution for in-situ water quality improvement and land subsidence mitigation, chemically enhanced treatment wetlands (CETWs) were used to leverage both coagulation and wetland processes. In this study, we evaluated the performance of coagulants ferric sulfate (Fe dosing) and polyaluminum chloride (Al dosing) to remove pollutants from agricultural drain water using the coagulation system designed for CETWs. Both coagulation treatments removed over 70% DOC from source waters, resulting in removal efficiencies (mg-DOC removed per mg-metal dosed) of 1 under Al dosing and 0.5 under Fe dosing. Coagulation by both treatments preferentially removed UV254 active compounds compared to the bulk DOC concentration, suggesting coagulation targeted aromatics more effectively. Phosphates and haloacetic acids were also removed more readily, whereas trihalomethanes, dissolved organic nitrogen and filtered mercury species were removed at similar or lower rates than DOC. Dissolved inorganic nitrogen was not amenable to coagulation and removal was not observed. Freundlich, Langmuir and Monod models explained 33% of the variance in DOC removal for Al dosing and 78–89% of the variance for Fe dosing. All three models indicated Al dosing had higher removal efficiency and affinity for DOC than Fe dosing under study conditions, but when used to predict maximum removal efficiency there was no cohesiveness between the three models due to different model assumptions. Consideration of fluorescence dissolved organic matter and UV254 as surrogates for DOC concentration showed both were equally suitable before coagulant application, but as surrogates after coagulant application, neither could be deemed more fit as a surrogate since both were shown suitable for different treatment scenarios.

A previous report by the authors described sediment sampling and drilling by the U.S. Geological Survey (USGS) beside the American and Sacramento Rivers near Sacramento, California, in support of a U.S. Army Corps of Engineers project focused on regional flood control. The drilling was performed to define lithology, extract samples for laboratory testing, and perform borehole erosion tests (BETs). The U.S. Department of Agriculture (USDA) performed jet erodibility tests (JETs) near each drilling site, and a team from Texas A&M University performed laboratory tests with an erosion function apparatus (EFA). Collectively, the effort was intended to reveal spatial variations in sediment erodibility and provide data for use in a model to simulate morphological response to a major flood. The data collected by the USGS are available in a public data release. This report, developed in cooperation with the U.S. Army Corps of Engineers, provides comparisons of the three types of measurements of the erodibility of riverbed sediments. The BET is performed in the field and reveals erodibility of sediments below the bed surface. The JET is likewise performed in the field but reveals only erodibility of exposed sediments. The EFA test is done in the laboratory and was performed on soils extracted from different depths beneath the bed surface, in many cases reconstituted for laboratory testing. Tests were performed at nominally similar locations but differed by meters to tens of meters in horizontal locations. The comparison was undertaken to investigate differences among results obtained by the individual measurement approaches and to elucidate pros and cons of each method. The critical shear stress to initiate erosion and the rate of change of erosion rate per unit increase of excess shear stress, sometimes referred to as the erosion coefficient, served as the primary basis for comparison. The three test methods in some cases resulted in order of magnitude differences in estimates of these parameters. Some differences could be attributed to variances in site location or result from testing surface sediment versus a deeper layer, but systematic differences are also evident in the results. The tests performed in the laboratory using the EFA resulted in much lower values of critical shear stress and much higher values of the erosion coefficient compared to the JET tests performed by the USDA team on surface sediments. Critical shear stress was poorly resolved in the BET results because of the limited number of results per site, but the erosion coefficients derived from BET results were systematically lower than those obtained using the EFA. A new, simplified approach is also proposed to estimate the increase in channel cross-sectional area during a large flood, given data describing the initial river cross section, riverbed erodibility parameters, and peak flood discharge and duration. The model runs until the cross section erodes to an equilibrium condition or the flood ends. Output describes the area of the cross section at the end of the simulation and the time required to reach equilibrium if it was reached within the simulated period. The model assumes unique, constant values for both the critical shear stress and the erosion coefficient and represents the fluid mechanics in a simplified way, making it of limited value for quantitative predictions. It does, however, provide an indication of which cross sections are most likely to undergo the greatest change in the design event and can be used to investigate sensitivity of erosion predictions to variability in sediment erodibility measurements.

American shad are the Chinook salmon of herring. Like Chinook salmon, adult American shad spend several years in the ocean before returning to rivers for spawning — they’re anadromous. Also, like salmon, anglers love shad because they’re fun to catch and good to eat. Well, okay, shad are not as good to eat as ocean caught salmon, but they are delicious when prepared well. American shad are native to the east coast of North American. They were introduced to the Sacramento River after repeated releases of shad fry — transported via the then newly completed transcontinental railroad — between 1871 and 1880. Shad quickly became abundant in the Sacramento River and proceeded to colonize many other rivers along the West Coast. In the Columbia River system, shad are now the most abundant anadromous fish species migrating upstream through impoundments on the lower Columbia River. At Bonneville Dam — 140 river miles upstream of the Columbia River mouth — an average of 2.2 million adult shad migrated upstream each year between 1992 and 2003. In contrast, an average of 940,000 adult salmonids migrated annually past Bonneville Dam during the same period.
