This summary memorandum presents technical recommendations to the 401 Certification and Waste Discharge Program (401 Program) of the State Water Resources Control Board (State Board) for a coherent, scientifically sound, repeatable, watershed approach to wetland restoration site evaluation, compliance monitoring and assessment, and Tracking. The recommendations are drawn from the previous four memoranda produced for the Pilot Demonstration Project (Project) that address the following subjects: project work plan and information flow diagram; scientific literature review; landscape scenario planning (to map and prioritize restoration opportunities); and a framework for a watershed-approach to evaluate and report the capacity of a wetland restoration site to protect wetland beneficial uses. This Project focused on a sub-watershed of the Santa Rosa Plain, in Sonoma County, California. The area was chosen for the Project for three reasons: (1) it is integral to an existing nutrient TMDL and therefore is supported relatively well with hydrological and nutrient data; (2) the historical and existing wetlands and streams of the area were mapped recently in sufficient detail to inform landscape planning; and (3) implementation of the TMDL will involve wetland restoration to reduce downstream nutrient loads, and therefore the Project may help implement the TMDL. The primary overall purpose of this Project was to explore how numerical simulation and statistical modeling could be combined with existing wetland assessment and reporting tools to create a coherent, watershed-based approach to wetland beneficial use protection. Any relevance to the existing nutrient TMDL for the demonstration area is an intentional, but secondary benefit of this Project. This document describes the California Department of Fish and Game (DFG) methodology to quantify the surface area in the Sacramento – San Joaquin delta estuary (Delta) that is impacted by the operations of the State Water Project (SWP) and Central Valley Project (CVP) pumping facilities. In order to estimate the mitigation required to offset direct and indirect losses of Fish Species due to impacts to surface acres of aquatic habitat in the Delta accounted to the SWP Delta Pumping Facilities operations, DFG used an analysis based on conclusions and information contained in a manuscript that utilizes the Delta Simulation Model-2 Particle Tracking Model (DSM2PTM) (Kimmerer and Nobriga, 2008). This methodology provides the general loss of “particles” to the Delta which is a surrogate for loss of productivity and fish life stages vulnerable to these effects.

During 2017, as part of the National Water-Quality Assessment Project, the U.S. Geological Survey conducted the California Stream Quality Assessment to investigate the quality of streams in the Central California Foothills and Coastal Mountains ecoregion, United States. The goal of the California Stream Quality Assessment study was to assess the health of wadeable streams in the region by characterizing multiple water-quality factors that are stressors to aquatic biota and by evaluating the relation between these stressors and biological indicators of stream health. Urbanization, agriculture, and modifications to streamflow are anthropogenic changes that affect water quality in the region; consequently, the study design primarily targeted sites and specific stressors associated with these activities. For the study, 85 stream sites were selected to represent the types and intensity of land use in the watershed; categories of site types were undeveloped, urban (low, medium, high), agriculture (low, high), and mixed (urban and agriculture). Most sites (about 70 percent) represent a gradient of urbanization from undeveloped to 99-percent urbanized. At most of the sites, streamgages or pressure transducers were used to monitor stream discharge and stage, as well as temperature. Water-quality samples were collected routinely at all sites and were analyzed for major ions, organic contaminants, nutrients, and suspended sediment. Sampling frequency varied on the basis of site type and location. Discrete water samples were collected weekly and generally 6 times per site, except for 11 undeveloped sites that were sampled only 4 times (during the last 4 weeks). Water sampling began at sites in the southern part of the study on March 13, 2017, and at sites in the northern part of the study on April 3, 2017. Passive samplers were deployed at most sites for measurement of polar organic contaminants (pesticides and pharmaceuticals). In May 2017, coincident with completion of water-quality sampling, an ecological survey was conducted at each site to assess benthic algal and macroinvertebrate communities and instream habitat. During the ecological surveys, a single composite streambed-sediment sample was collected for chemical analysis and toxicity testing. In addition, a few focused studies were done at subsets of sites, namely, measuring pesticides using small-volume automated samplers, measuring pesticides in biofilms, and sampling suspended sediments using passive samplers. This report describes the various study components and methods of the California Stream Quality Assessment, including measurements of water quality, sediment chemistry, habitat assessments, and ecological surveys, as well as procedures for sample analysis, quality assurance and quality control, and data management.

Within the last three decades, however, there has been a dramatic change in public attitudes towards wetlands. They are now valued as uniquely productive natural resources and public policy now seeks not only to protect existing marshes, but also to restore former marshes as functioning wetland ecosystems." Design Guidelines for Tidal Wetland Restoration in San Francisco Bay was created for use by restoration scientists and management agencies through a partnership of The Bay Institute, Philip Williams & Associates, Ltd., Phyllis M. Faber, and the California State Coastal Conservancy, which funded the development of the document. The handbook presents an analysis of data collected over 15 years at several tidal wetland restoration sites and one natural site in order to help optimize the design of new restoration projects.

This report is the third in a series of three reports that provide information about how high-frequency (HF) nutrient monitoring may be used to assess nutrient inputs and dynamics in the Sacramento–San Joaquin Delta, California (Delta). The purpose of this report is to provide the background, principles, and considerations for designing an HF nutrient-monitoring network for the Delta to address high-priority, nutrient-management questions. The report starts with discussion of the high-priority management questions to be addressed, continues through discussion of the questions and considerations that place demands and constraints on network design, discusses the principles applicable to network design, and concludes with the presentation of three example nutrient-monitoring network designs for the Delta. For three example network designs, we assess how they would address high-priority questions that have been identified by the Delta Regional Monitoring Program (Delta Regional Monitoring Program Technical Advisory Committee, 2015). This report, along with the other two reports of this series (Kraus and others, 2017; Downing and others, 2017), was drafted in cooperation with the Delta Regional Monitoring Program to help scientists, managers, and planners understand how HF data improve our understanding of nutrient sources and sinks, drivers, and effects in the Delta. The first report in the series (Kraus and others, 2017) provides an introduction to the reasons for and fundamental concepts behind using HF monitoring measurements, including a brief summary of nutrient status and trends in the Delta and an extensive literature review showing how and where other research and monitoring programs have used HF monitoring to improve our understanding of nutrient cycling. The report covers the various technologies available for HF nutrient monitoring and presents the different ways HF monitoring instrumentation may be used for both fixed station and spatial assessments. Finally, it presents numerous examples of how HF measurements are currently (2017) being used in the Delta to examine how nutrients and nutrient cycling are related to aquatic habitat conditions.

These blooms can lead to degraded water quality, ecosystem disruptions, and public health threats due to the production of potent cyanotoxins. The Sacramento–San Joaquin Delta (the Delta) has experienced CHABs since 1999, including CHABs that produce cyanotoxins at concentrations exceeding recreational advisory threshold levels. The report also describes how data from monitoring can be used to support model development to address management needs.

Development of Flow Criteria for the Sacramento-San Joaquin Delta Ecosystem

Water Code section 85086 (See Appendix B), contained in the Delta Reform Act, was enacted as part of the comprehensive package of water legislation adopted in November 2009. Water Code section 85086 requires the State Water Resources Control Board (State Water Board) to use the best available scientific information gathered as part of a public process conducted as an informational proceeding to develop new flow criteria for the Delta ecosystem to protect public trust resources. The purpose of the flow criteria is to inform planning decisions for the Delta Plan and the BDCP. The Legislature intended to establish an accelerated process to determine the instream flow needs of the Delta in order to facilitate the planning decisions required to meet the objectives of the Delta Plan. Accordingly, Water Code section 85086 requires the State Water Board to develop the flow criteria within nine months of enactment of the statute and to submit its flow criteria determinations to the Council within 30 days of their development. This report, required by Water Code section 85086(c) (2009 Delta Reform Act) in 2010, suggests the flows that would be needed in the Delta ecosystem if fishery protection was the sole purpose for which its waters were put to beneficial use. In keeping with the narrow focus of the legislation, this report only presents a technical assessment of flow and operational requirements to provide fishery protection under existing conditions.  

Development of Stage-Frequency Curves in the Sacramento-San Joaquin Delta for Climate Change and Sea Level Rise

Future changes in hydrologic patterns and sea level rise will impact water levels in the Sacramento-San Joaquin Delta (Delta), the hub of California’s water supply system and an important ecosystem and agricultural area. An important tool for flood management is stage frequency curves which indicate how often certain water levels (or stage) occur. The Delta poses inherent complexity in the determination of stage-frequency and requires a number of considerations. One needs to account for river flows coming into the Delta, as well as the effect of tides from the Delta’s connection to the ocean through San Francisco Bay. During storms, Delta water levels are also affected by storm surge from the advancing storm fronts coming from the Pacific Ocean. Under climate change, Delta water levels will also be affected by rising sea levels and expected changes in hydrology, such as shifts in timing and amount of precipitation and runoff and changes in how much of our precipitation falls as rain or snow (referred to as climate change hydrology in this paper). With these taken into consideration, this study lays out the assumption and method used to develop stage-frequency curves in the Delta for three different conditions: current hydrology conditions, current hydrology with sea level rise, and late-century climate change hydrology with sea level rise. In addition, water surface elevation profiles along the Sacramento and San Joaquin rivers for various magnitudes of flood events were compared to the top of levee elevations. Both the stage-frequency curves and the water surface elevation profiles comparisons to top of levee elevations provide valuable information to water resources planners and were applied to inform life and flood risk analysis for the Delta in the Central Valley Flood Protection Plan 2017 Update.
